duration= data.duration || 1200,

and change it to

duration= 3600,

1- If you have made modifications on theme files without using a child theme, those will be overwritten. If you are using a child theme or have not made any modifications on theme files, it will not affect.
2- Yes. You can refer to this post – https://kriesi.at/documentation/enfold/theme-registration/#how-to-generate-a-envato-personal-token and generate a Personal Token and insert in Enfold theme options to receive auto updates.

You can copy avia.js file to your child theme – https://kriesi.at/support/topic/where-can-i-find-the-enfoldjs-file/#post-843194 then modify avia_smoothscroll function and exclude a custom class from smooth scroll and that should work.

Forums are a little busy therefore unfortunately we are not going to be able to help you with this customization at the moment. Please consider to hire a freelance developer for the task.
