Thanks for that. Could you try to update to the latest version of the theme, 3.1.5 (you are running 3.1.1), and WordPress, 4.2.2 to see if that helps?

You can select what pages to show in the menu by going to Appearance–>Menus, uncheck the Automatically add new top-level pages to this menu option under the menu items.
