Not sure why that is happening, could you try to contact the plugin authors to see what they have to say? You could try resetting you permalink settings under Settings–>Permalinks.

The reason why Yoast scores won’t work with the builder content is because it’s all in shortcode, there is no way for us fixing that unfortunately.
If you are looking to make the page smaller you can try plugins like these:

Glad you got most of your issues fixed, I couldn’t see a small line below the thumbnails though, could you post a screenshot of what you are seeing on your end and in what browser please?
