Can you please post the link to your website? We may need a temporary admin login as well.
But first of all, please make sure that you are using the latest version of Enfold which is 3.0.4. If you are not, please update the theme – kriesi.at/documentation/enfold/updating-your-theme-files/

You can upload your logo in any size up to 300px but you need to change header height in Enfold theme options > Header > Header Size = Custom Pixel Value and then set it to height of your logo

LayerSlider only works fullwidth on Enfold and it is not possible to place it inside a column element if you are not using it as a standalone plugin. You can use Easy Slider instead

Security issue is not theme related. It is Revolution Slider – http://www.themepunch.com/home/plugin-update-information/
While Enfold is fully compatible with Revolution Slider, it does not include it in the package. Updating plugin should help. If not, please contact plugin author.
