If you update the Quick CSS section, then the file should be updated accordingly, so you shouldn’t have actually change anything in that file. There is no plugin writing to that file, only the theme.

The easiest way would be to create a template with the map and load that template to each new page you create. Otherwise you would have to modify footer.php for instance, or use the new feature in the theme which enables you to have the footer load the content of a page.
