Unfortunately, there is no feature for this, and so it will be a code customization of the raw files that you’ll need to make. Are you currently running a child theme?

If you mean the space between the photos this is due to the margins set be the portfolio. They are all individually set.

.grid-entry .inner-entry{
box-shadow:none!important;
}
```
This should be safe from being overwritten in an update.

“The menu sits below the logo (as it has simply replaced the regular desktop menu)” – At which resolution does this occur? You I am seeing the menu overlay throughout all stages. Are you looking for a different effect?
