Two Questions before the upgrade:
I am using enfold 3.9.2
1. Is it safe to upgrade regarding enfold compatibility?
2. If I made customisations to functions.php and other files should I update automatically or via ftp ?

Thank you for using Enfold.
You should have Enfold 2.9.2 running if you’re planning to upgrade to WordPress 4.0. Regardless of the update process, all customization on the theme files will be overwritten once you update the theme. Please use a child theme if you want to preserve the modifications.
