I would like to add a secondary menu into the header in the same layout as a mobile menu. How could I do that?

That is going to take a lot of time and code and would have to be considered custom work. If you just want to display a regular menu instead then you could add a widget area to your header, http://kriesi.at/documentation/enfold/adding-a-widget-area-to-the-header/, and drag the custom menu widget to it.
