Hi. We have a live site where we added one item to the menu and then the menu list was all over the page. I have read your support and we have the max_input_vars in php.ini set to 20000 but it has not solved the issue. Currently I have take the extra items off of the menu just to keep it from flowing all all over the page.

Try downloading the plugin listed on this page, http://sevenspark.com/wordpress/menu-item-limit. It should tell you what your max_input_vars setting is and how much you have left.
Also try deactivating all plugins and send us a WordPress login so we can take a look.
