Solved, I believe after a re-upload in another back-end section (header) but why is it that there are 2 different upload sections?

The logo in the transparency section show, but awkward.

First section is for your main logo and second one is the logo displayed when you used transparent header. An example can be seen here – http://kriesi.at/themes/enfold/homepage/transparent-header/
