I set my permalink this way: http://www.mysite.com/%category%/%postname%/
but my porftolio items look like this: http://www.mysite.com/portfolio/slider-two-third/ or http://www.mysite.com/portfolio/2264/
Ok, since I use portfolio entries both for my products and for my projects (sort of case studies), I’d like my slugs to be like this: http://www.mysite.com/products/product# and http://www.mysite.com/projects/project#. Is that possible?

No, it isn’t. The two would need to be separate post types to get different slug names like that. You could *maybe* do that with custom re-write rules in your htaccess file but its beyond what we could assist with through support.

Ok, but why can’t I have a simple slug such as http://www.mysite.com/post and http://www.mysite.com/portfolio-entry?
Slug names in WordPress must be unique across all of WordPress. So if you have the slug as “portfolio” you can’t have some other page named “Portfolio” that also has the same slug name. The same goes with any other name, the slug used for the portfolio items must be unique.
