Hi there. We have done some changes in the Woocommerce plugin templates. My question is how to protect them from an update.

I would never ever recommend doing that. The WooCommerce documentation has lots of examples on how to safely customize the plugin so that you can update. Make sure changes in that way and then you’ll be safe to update: http://docs.woothemes.com/document/template-structure/
If you have questions the WooCommerce forums will be your best route for an up to date answer.
