I realized that, too, and replaced the portfolio grid with a masonry element for the time being so I can finally bring the whole site online for my customer. However, I would prefer being able to use the portfolio grid, as the masonry really is just a workaround in this particular case.

It seems I found the culprit! I rebuilt the site from the ground on a fresh installation:
New database, new wordpress installation, exported theme settings from current site and imported into the new site, including styles.css and everything. And to my utter surprise, the site worked flawlessly!
So I started to insert all the content and kept testing after each and every step – no problem whatsoever – UNTIL I inserted the portfolio grid on the first page! All of a sudden, the anchors and active menu items started to go weird again. As soon as I delete the portfolio grid, everything is fine…
Problem is, I need the portfolio grid to showcase the customer’s products and link to the respective portfolio items :-(
EDIT – MORE INFO:
I analysed a bit further and tried changing various options of the portfolio grid. There’s one way the anchors still work correctly:
That is if you enable the link option to display an Ajax Preview/Gallery. As soon as you click on one image and the ajax gallery is displayed, the anchors are working again. And they keep working even if you close the ajax preview – until you reload the page…

Thanks for getting back to me, your analysis and the link to the beta. The “avia.js” was kind of a leftover from earlier tries to fix the issue with solutions from the forums and has been removed.
I did as you suggested and installed the beta on my server. The anchors seem to scroll correctly when using the navigation in the menu. There are, however, still several issues:
1. After the portfolio section, the active menu item still does not correspond with the section -> Section: Services, Active: Portfolio, etc.
2. If you go to main menu and open every link in another new tab, you’ll see that each and every one has scrolled down to the correct section AND highlighted the correct menu item… ???
3. If you try scrolling in these tabs, you’ll also notice that both the scrolling and highlighting now seems to work all of a sudden… ???
4. And last, if you try and do a reload of these tabs, preferably more than once, you’ll see that both the scrolling and the active menu items start to completely go crazy… ???
Try doing the steps above in an incognito window in order to really be able to reproduce the strange behavior. I found that when I do it in a regular window it tends to behave differently after the first or second try for whatever reason. It also does not follow any discernible pattern :-(

I already tried deactivating all plugins and removing all custom CSS – see my first post, to no avail.
Deactivating Zen Logic seems to work at first, but once you clean the browser cache and reload the site, the menu starts to act up again. I even deleted the plugin completely now, makes no difference as far as I can tell.
One additional thing I noticed: If you open the misbehaving anchors in new browser tabs and reload the corresponding tabs several times, the active menu item changes even more, up to two anchors “above”….?
Any help would be much appreciated :(

This is strange, as I can reproduce the behavior on all of my clients, be it Windows or Mac, with all major browsers. I also use Chrome as a default and it shows immediately. My Client also tested and it showed on his Laptop and Tablet as well.
I can provide screenshots if that’s of any help or we could do a Jitsi Meet/Skype/Take-your-pick session if that’s an option for you.
