That is actually a question regarding optimisation that we can not help that much. Technically there are reasons that kriesi only knows!

Try when you merge the files, to exclude the following from the process, to solve your issue

When viewing the menu administration page, click on Screen Options (top right), and check the box labelled Link Target under the Show advanced menu properties heading.

Now select the appropriate target for your custom link.

Please note that while changing name from the CSS, the auto update feature will not work, you will have to update through the FTP and keeping the files of modification – untouched!
