    I put two masonry, each with its post types
    I use the plugin “Custom Post Type UI” to create these post types
    Can I have eg a different background color for each?

    Hey!

    not sure what you are trying to achieve. A mockup showing the result would be helpful (imgur.com, dropbox).
    Maybe this is what you need:

    a#av-masonry-1-item-7777 figcaption.av-inner-masonry-content.site-background {
    background-color: red !important;
    }
    

    Adjust item-number (item-7777) to call the other masonry items as well.
