I have to create my website in several languages, for now only have made in Spanish. I want to put first in the top of the header flags with languages and not in the menu. How do I do it?

That looks like a regular page you have created so yes you can translate that with WPML. When you translate a page with WPML it basically creates a new page for the separate language so you can create all of your content again, http://wpml.org/documentation/translating-your-contents/creating-translations-manually/.

ElliottYes, I know that WPML works that way, I want to say is if I used the automatic translation of the plugin if it will be able to translate the elements carrying the page, text blocks and tabs for example.
