So I made a menu that jumps to color section IDs on the homepage.
But I want the Blog page to be on it’s own – but then the menu doesn’t work.
How can I make the ‘#section’ Custom Links in the menu point to the home page?

That is not possible. What you can do is to control the visibility of the menus on a certain page. You can use this plugin: http://wordpress.org/plugins/menu-items-visibility-control/
