Those are two different dropdown styles, because one is the mega menu with titles (the bigger ones), and the other ones are just links in the regular sub-menu. Do you want all the sub-menu items to be the same?

The code is on your website, I did not add it. I think it is in Customizer. It is there and is applied. If you remove it the checkboxes are slightly smaller. Are they not big enough to you yet?

Well, masonry is filterable and it works like that, but the lightbox picks up all loaded images and so it shows them unfiltered.
There is not really a simple way to change, it probably could be done with custom JavaScript which we cannot really provide within the scope of the support we do here.

NO, it will overwrite all the content if you added any before. It works for saving the whole page template, not partial templates.
